Modeler using multiple schemas problem

Our current database (oracle) configuration has multiple schemas in 1
instance. One of the schemas is a reference schema that is accessable
from the other schemas. I created a map with on of the main schemas, I
then tried to use the same logon information and select the reference
schema and nothing was generated. If I use the logon information for
the reference schema it does generate it but puts it in a different map.

A side note: even though the main schema has foreign key information to
the reference schema it doesn't pick that up in the modeler nor does it
pick it up in the 2 jdbc applications I use, seems like some limitation
    in jdbc.

It would be nice to have separate maps for the main schema and the
reference schema but how would relationships from the main->reference
schema be done? I would prefer to not have to create all the
relationships by hand since we have over 50 reference tables and over
100 tables that refer to them.
